I thought the iPod updater formatted it too? Have you tried running that again? There is an option in iTunes to restore to defaults too, it might be the same thing though.

I've used straight-through cables from the uplink of a switch to the port on the router with no problems. Not sure if the switch was auto-sensing, just a generic soho switch.
